For predicting genes from a sequenced genome, you need to set a maximum intron length. How long can introns get in animals? Is there some limit?
I think the above values (500-750 kb) are wrong. http://www.bioinfo.de/isb/2004040032/ shows that most introns are less than about 10 kb (and personal experience in Drosophila confirms that - I've rarely seen an intron bigger than about 5 kb). There are some very large ones, but since it's nearly impossible to detect the splicing reaction, particularly if they're very large, it's not clear whether they are spliced as one BIG intron or are instead recursively spliced (in little steps, as in http://www.genetics.org/content/170/2/661.full.pdf+html). I think its safe to say that we don't know how long the biggest introns can be.
If you examine the human genome ~99% of the introns are under 500 kb. I would assume that a limit between 250 kb - 500 kb is reasonable for gene prediction. You may incorrectly predict the proper structure of a small number of genes that have these very large introns but this should be a small number. Furthermore, most popular sequence aligners tend to set an intron length limit between 500 kb and 750 kb.
Just keep in mind that you may increase the number of false positive introns you detect if you set this limit to high. Therefore, it may be worthwhile to try a few settings and evaluate the results.
