comment How to get only perfect matches with blastn?
From my experience, I don't think this is possible. BLAST was designed to find many distant hits, so it wasn't made for this very strong requirement of identical sequences. But you can probably filter it afterwards, no?

we also don't distinguish alleles at all, we don't even retrieve them from Ensembl

well, just take one sequence from each cluster! if you download the UniRef databases, you actually get the non-redundant set.
