No, after alignment the reads derived from the antisense strand should only align to the antisense strand of the genome (the same for reads from the sense strand). With a standard RNA-seq preparation reads could align to either strand, which prevents you from inferring the actual strand the read is derived from.

@RoryM: That is not totally correct, penicillin does affect some gram negative bacteria but it is not very effective. There are other ß-lactams that do affect gram-negative bacteria such as Carbenicillin.
